Does it matter what I want for my children, or what I think is best for them?

Yes. In a court hearing about custody, the judge will listen very carefully to both parents, consider what they want, and what they think is best for the children. However, the judge will ultimately decide on the custody of the children based on what he or she thinks is best for the children, not on what the parents think or want.
